What is the correct water level to leave in a pool when winterizing with a safety cover?

Drain the water to about 12–18 inches below the skimmer, or follow your cover manufacturer’s specs. Don’t drain it all (cover can tear or collapse) or leave it too high (ice can pop the cover off anchors). Keep the water level in that sweet spot, then do winterizing steps before putting the cover on.
