How do I keep my waterproof mousepad from getting moldy?

Wipe it dry every time after spills, and wash it weekly with mild dish soap if you eat at your desk, or monthly otherwise. Let it air dry completely upside down for a few hours, and don’t use bleach or alcohol wipes daily—they can ruin the coating.
